Dark Samus is a phazon metaform created by the remains of the Metroid Prime, Dark Samus absorbs Phazon to survive.

During Metroid Prime, Samus encountered a gargantuan Space Pirate vastly improved by phazon on a level unreached by any other of the so called 'Elite Pirates'. After it's defeat, it collapsed on Samus and dissolved into phazon, seeping into her suit and infusing with it, granting her the phazon suit. When she later defeated Metroid Prime, it's unstable body began drawing in all phazon around it...including Samus' Phazon Suit. The phazon suit was ripped right off of her and while she escaped, Metroid Prime subsequently exploded.

Or so it seemed. In the 100% ending of Metroid Prime, after the credits, a cutscene shows a pool of phazon. Out of it comes a black and red armoured hand, the same form and colour as the phazon suit. An eye forms on the back of the hand and looks around. Metroid Prime has reconstructed itself using the phazon suit as a shell. It had become Dark Samus.

Samus herself would not encounter Dark Samus until Metroid Prime 2: Echoes. While exploring the world of Aether, she finds a portal to the dark dimensional version of it, Dark Aether. On the other side, she finds Dark Samus, absorbing phazon. Before she can retaliate, Dark Samus shoots a nearby light crystal. When it shatters, Samus begins to succumb to Dark Aether's damaging atmosphere. The dark denizens of Aether, the Ing, begin to close on her and she escapes back to Aether, with many of her power-ups missing.

She next encountered Dark Samus in the Space Pirate base in the Agon Wastes. Dark Samus was again absorbing phazon, this time from the Pirates reserves. Previous scans had shown the pirates had initially mistaken Dark Samus for Samus herself, dubbing it the 'Dark Hunter'. It also seems to maintain it's Metroid Prime roots, as it liberates several captive Metroids. When Dark Samus finishes absorbing the phazon, she notices Samus and battles her. Samus emerges victorious and Dark Samus converts into phazon particles and disperses.

Samus sees a glimpse of Dark Samus in the Torvus Bog and later on in the Sanctuary Fortress, or to be more precise, its Dark Aether counterpart, the Ing Hive. Samus learns that Dark Samus and the Ing are not allies, as Dark Samus kills several Ing possessed Space Pirates. They later battle, with Dark Samus having gained new abilities, similar to Samus' suit capabilities, but she is defeated yet again and disperses.

After Samus defeats the Emperor Ing, she absorbs the last of Aethers energy to return the real Aether, rendered unstable by the Leviathan impact that brough the phazon to Aether and formed Dark Aether. As a result, Dark Aether begins to collapse and Samus has eight minutes to escape. However, her exit is blocked by a sudden phazon growth. Turning, she finds Dark Samus, who has absorbed perhaps too much phazon, as she is translucent, revealing internal organs and a three eyed skull, as well as an eye on the back of her hand, betraying her true identity: Metroid Prime. Still, Samus defeats Dark Samus. With her last strength, Dark Samus attempts to absorb Samus' light suit-a suit that allowed Samus to take no damage from Dark Aether's atmosphere. However, her structural integrity gave way and she disintegrated into phazon particles.

But it still was not her end. The Space Pirates returned to Aether to gather what phazon they could before the Galactic Federation beat them to it. Unfortunately, among the phazon they collected was the particles that had once formed Dark Samus. Surrounded by stores of phazon, Dark Samus was able to reform herself. She killed a third of the pirate crew on the ship she was on and took control of the others, making them think she was their leader. She took them to the homeworld and source of all phazon, Phaaze, and brought a leviathan-a large living meteor that corrupted worlds with phazon, trying to make them into a world like Phaaze.

She crashed this leviathan into the Space Pirate Homeworld. This helped her in quickly taking control of the Space Pirates. They outfitted a Leviathan to make it into a powerful battleship. She then sent her new minions to attack a Galactic Federation vessel, the Valhalla. They destroyed the crew and stole the ships Aurora Unit, a large artificial brain. She then sent several leviathans, backed by pirate forces, to three worlds. Among them was Norion.

In orbit around Norion was a Galactic Federation fleet. Samus Aran and three other bounty hunters-Rundas, Ghor and Gandrayda-were being briefed on their next mission when the pirates attacked. Their orders changed and they were to save Norion from the pirate invaders. However, a leviathan appeared and the plan changed. The four hunters were to reactivate three generators to a large cannon, capable of destroying the leviathan before it impacted. Samus got two generators ready, battling Meta Ridley at one of them, while Rundas activated the third. The four hunters rushed to the controls of the cannon where Dark Samus confronted them. She fired a phazon blast at each hunter, 'infecting' them with phazon.

Samus awoke a month later to find her suit had been modified to handle the phazon she was self generating. While Norion was saved, the other two worlds, Bryyo and Elysia, were impacted with leviathans. The other hunters recovered earlier and had already deployed. Rundas was to destroy the corruption on Bryyo, Ghor the one on Elysia and Gandrayda, being able to change into any form, was sent to locate and infiltrate the pirate homeworld.

But there was a snag. Samus had been informed they all disappeared and didn't report back. The truth was Dark Samus took control of them through the phazon in their bodies. Rundas appeared to have had to be completely possessed, as when Samus faced him, he was reduced to an animalistic state. Samus went to the three worlds and defeated the three hunters. But, much to her sorrow, Dark Samus would come and absorb the hunters, recovering their phazon as well as absorbing their attributes.

After she had successfully cleansed Bryyo, Elysia and even the Space Pirate Homeworld, Samus and the federation launched an assault on Phaaze. There, Samus faced Dark Samus for the last time. Dark Samus had improved vastly, gaining the strength of Rundas, Ghor's ability to integrate himself with machines and Gandrayda's agility. She also was able to make copies of herself called Dark Echoes. After she was defeated, she merged with the stolen Aurora Unit 313 and did battle against Samus. But, the Aurora Unit was destroyed, Dark Samus included, and since the Aurora unit was linked to Phaaze, Phaaze itself began to die. Samus escaped and was cleansed of all phazon in her body and the entire galaxy was completely purified of phazon.

Strangely, Dark Samus' trophy uses her Metroid Prime 2 appearance and not her more recent Metroid Prime 3 look.

A twin image of Samus, encountered near the beginning of Metroid Prime 2: Echoes. Dark Samus is identical to Samus in every way but color--she even uses similar attacks. There are many theories on the origin of Dark Samus, but none are proven. Dark Samus uses Phazon for energy and can absorb it to heal damage. Samus encounters Dark Samus a number of times.
